A new uke I have has always bothered me because the fret ends stick out a little too
much for me. I was going to buy a real fret file but thought I would try my cardboard fingernail file. I put the short side with no abrasive against the fretboard and filed the ends in about five minutes and it came out great. The ends are nice and smooth, the fretboard is not scratched, and I couldn't be more pleased. I imagine all you real luthiers are cringing while reading this but it turned out fine.
 
Whatever works for you is the right tool.
Maybe your uke is too dry....That can make the neck shrink and the frets pop out.
 
The humidity here has been between 50 and 80 percent for the last few months. The fret ends just needed a little attention.
