string intonation and string gauges

I am beginning to suspect that having a stronger gauge set of strings is throwing off my intonation.

I have a Fluke concert "surf" with the rosewood fretboard. I liked the way the worth brown (BMLG) strings were sounding and I have recently swapped out for some slightly heavier clear hards (CHLG). I had noticed some off notes at the 12th fret with the brown low g's and they are now quite noticeable with the clear hard low g set.

I slacked the strings and brought just the G up to tension by itself. Spot on intonation.
When I bring the rest of the strings up to tension, 20 cents sharp at the 12th fret. The 1st string remains perfect, 2nd and 3rd strings are off by 10 cents at the 12th.

Has anyone else experienced this? Is compensating the saddle an option?
