Same body different neck, sounds different?

There is a question i have been wondering about. Use for example the flea, does the soprano sized flea sound different to the tenor sized one or a soprano vs. a super soprano? Why? Same body, same sound board, same tuning, but it does sound different. Does a longer neck make a deeper sound? Can anyone explain how it works?
