Just replaced thunderguts with silverbacks on my GT microbass. Not realizing the saddle was loose, two plastic shims fell out. I am assuming these are there to adjust saddle height so I placed both flat under the saddle. Does anyone know if this is correct?
 
Yes, but what's most important is how even the amplified sound is from string to string. If any of the strings are louder or lower than the other, removing or adding a shim could help. See if the volume has changed between strings now that you've replaced the shims.

Checked volume levels per your reccomendation and all seems good. Thanks for your response.
