Top Bracing question

I am building a Baritone Stewmac Ukulele

should the top braces extend into the side lining?

The instructions go into great detail to make sure that the back braces extend into the side lining. They don’t mention at all if the top braces should do the same.

Yes, same as the back. The risk in not doing this is that the top will crack along the grain at or near the end of the brace. This applies to the transverse braces. The tapered ends of the tone bars at the tail of the body aren't tucked.
